New to skis and about to store it for the winter.

Do I have to put (run) any type of antifreeze through the cooling
system?

I realize the motor is not full of water, but will residual water
cause a problem.

The boat will be stored in an unheated garage and -15F degrees for a
few days is not out of the question...

Thanks much!

You still have water in your Engine and in the waterbox. Running it is not
going to get it all out. If you live someplace where it freezes, then
you'll want to add antifreeze. I know when I was done revving my ski up a
bit a few times for about 15 seconds, wait awhile and do it again, for about
4 times and thinking I had all the water out, and having to Unbolt the
Exhaust from the Motor to get the Engine lifted out for access to do some
work, there was water in the engine about halfway up just sitting there.
